2003 BF90 losing power

I have a 2003 BF90 that will run great but then all of a sudden the power cuts to about half and the idle gets rough.

If we disconnect the fuel line and run it out of gas then re-hook it back up and prime the bulb it will run fine again for a while and then will have the same issue happen. If we repeat the steps with the fuel line and running it out of gas and then reconnected it all runs fine again. Any ideas on what this could be?
 
One of your fuel pumps must be pumping insufficient fuel, you will find if you constantly assist by using the primer bulb it will keep running normally.Do a flow test on the two pumps with engine idling to identify the weak one.
