overcharging the battery

Would anyone know if running a Tohatsu MFS6CS with the alternator hooked up and my main engine, an Evinrude 115, running with it's alternator hooked up, would overcharge my battery.
 
No, you should be fine.
Both motors should be regulated.
Even if you had a dozen motors, you would still be fine; they are regulated.
Besides, the output of the MFS 4/5/6 is so small, you could probably run it into a group 27 or 31 battery "forever" without overcharging.
