2002 2 stroke 2 cylinder rough running

I have a rough running 2 cylinder, one carb Merc recently acquired. Lost one part of the magnets from the flywheel. Haven't checked the compression. New fuel and clean carb. New plugs. Will the missing magnets cause misfiring? Plan is to check compression and then purchase flywheel. Sound like a reasonable plan of attack?
 
Horsepower???? If you're missing a magnet or part of a magnet, it's not surprising the engine isn't running right.
The magnets are powering the ignition and control the timing (through a trigger coil).
Replace the flywheel.
 
Definitely need to replace the flywheel. Why are the magnets missing? Did they just fall out or was there another reason. I would even try to diagnose that motor until the flywheel was replaced.
