Need help. Cobra leaking

I have a leaky boat. I backed in the water and fired it a couple weeks ago but realized I was taking water in the engine compartment. So today flooded the doghouse and the pic says it all. But my question is why and how do I fix.
 
Ayuh,.... It wasn't winterized, 'n drained of water,....

Put the core plugs back in, 'n test for Block Cracks,....

Ya probably need a new motor,....

Ayuh, the engine has been replaced see this thread for the whole story http://www.marineengine.com/boat-forum/showthread.php?409749-check-out-my-project . the freeze plugs are still in the engine block. The pic above is the very bottom of the drive. I filled the bilge with a garden hose and the hole on the right leaks. Click on the pic below to see video.

 
Ok,... The transom is rotten, 'n the y-pipe is corroded, or cracked,.... Those are the idle relief ports on yer Cobra, Right,..??
