not running full rpms and spitting fuel out carb

his is a 89' Johnson 50hp 2cylinder with CDI power pack, no points. In the middle of WOT the outboard dropped a cylinder, limped back in and replaced the plugs. Ran good for a few outings then same problem. Dropped a cylinder while WOT. Replaced plugs again, and put it back in water. This time still only running on one cylinder and could not get on plane. Replaced both ignition coils and wires and it ran better, but still not full rpm. Was able to get on plane but would only run at 20 mph compared to the 30 mph before any of the issues. Decided to clean the carbs while had it out of water. When started on muffs noticed it was spitting fuel out of the carbs and also slightly backfiring. Any help would be greatly appreciated.
 
Good compression in both cylinders 145. Good spark. Opened flywheel and replaced timer and charge coil while open. Am now getting good rpms and speed when on plane, but still have weak low end throttle. Not getting up like she used too. any thoughts?
