Not talking about running it in a barrel are we? If so try it out on the water

on the water it runs well at an idle or slow speed with the cover on but at high speed it run bad with the cover on. take the cover off and it runs well at high speed on the water
 
cover touching plug wires ???

cover touching plug wires ??? Check air intake at the bottom of cowl for blockage....run it on a little 25 to 1 mixture to increase smoke and make it easier to check for exhaust leakage.
 
the air intake is on the back

the air intake is on the back of cover and not blocked .i also have a johnson 28 and it has the air intake on the bottom of the cowl

"Sounds to me, the carb is running too rich with the cover on (not uncommon).
Have you tried leaning out the fuel mixture with the cover on?"
