"I have a small Cup filter style fuel filter that is discontinued with yamaha. My question is: Can I simply convert this to In-line filter, so long as the fuel flow width is the same?

You should use a good quality

You should use a good quality canister type fuel filter/water seperator anyway. (they look like an automotive oil filter) Once installed you don't really need that Yami filter.
