"1996 Force 40hp two cylinder (by Mercury) getting water in the cylinders. I have inspected the head and cylinder domes but cannot see any cracks etc. Any ideas or experience with this would be greatly appreciated, thanks."

By your post it seems you have the head off. If you are confident you have no damage to components, reset the head with a new gasket and proper torque proceedure. Compare your pre-teardown compression test with a new one after the reset."
 
did the engine ever over heat

did the engine ever over heat ? if so that is the weekness of this engine there is a crack some were it only bad when it hot
