"My alpha one drive oil fill p

"My alpha one drive oil fill plug (the upper one) must of fell out. I noticed reduced power during a launch, and when I backed off the throttle the engien stopped..Suddenly. My first thought was hydro lock, so I waited and finally got engine to crank and restart. The problem happened again while idling back to dock and had to be towed in. I took the boat out of the water and when i removed the lower plug, water pured out. How bad, and what needs to be done?"

Best option for my money, pull your drive and strip it. If it has been running on water for a while the bearings and gears will be a mess, the only way to find out for sure is to break out the scalple and investigate.
If the gearbox is binding up as you describe you already know that you have a problem there.

My 1st Guess is,...... Your drive is Junk.....

You can pull your's,+ have it torn down for Inspection,......
My Bet is,....
Possibly the Cases are salvageable,....
But I Doubt Any of the Gears,+ Bearings are usable....."
