Shift shaft alignment

I just changed out the impeller on my 2016 Merc 60hp and have been unable to get the shift shaft to align with the lower unit. I have tried shifting into forward and reverse making sure the lower unit was also set the same. I was able to put it back together shifting into neutral and setting the lower unit to neutral but it must have been a little off because I could not shift all the way into reverse. Is there a trick to doing this when it won't align properly? Any help would be appreciated.
 
Hi, I noticed you havent gotten any replies to your question. The problem is i have the same problem! So were kind of in the same boat i guess you could say! I have a merc 200 1978 model and just swapped the lower unit on it. the problem is the same as yours. I cant get them to line up when its in the same gear and when i do get it lined up reverse is forward and vice versa. Any tips as well would be nice. I tried every possible thing i could think of...
