Merc 125ELPTO - cover or not?

I have a 1999 125hp Mercury outboard (new boat/motor to me). I recently bought a boat cover that came with an outboard cover. I've read winter storage columns that suggest covering an outboard motor, but have also read that covering won't allow it to vent and could cause corrosion.

What is the general advice for this motor? If there are ventilation concerns, would it be best to cover it but cut holes in the cover where the vents are located (not too worried about harming the motor cover, because it'll just sit in the box otherwise)...or just leave it fully uncovered?
