2 stroke throttle response problem

i have an 89 200hp yamaha 2 stroke. when its in neutral, it revs fine, put it in gear, full throttle, and it sits at 2400(9.3mph). when i toggle the choke or hold the electric choke in, all is well and runs great at around 4700(41 mph). what gives? any help would be greatly appreciated.
 
started removing the carbs as you suggested and found the bottom carbs choke butterfly shaft broken in two. the brass set screw is MIA. it broke at the hole where it was drilled and tapped for the butterfly screw. going to go ahead and clean the carbs, but why would it limit the rpms in gear and not while in neutral? Thanks again for the help, the carbs look really gummed up.
