Measuring Transom Height

I picked up a nice 16' Springbok Pro Series aluminium boat for next to nothing. The boat was designed for a long shaft, but the previous owner hacked about 4" out of the transom for his short shaft. That's ok with me, I've got a short shaft 35 to go on it. I'd like to clean up his hack job, and cover the exposed wood with 1/16 or 1/8 aluminium sheet. My question is, for a 15" transom, where do you measure from? The very bottom of the Vee? If so, I've got about 1" to play with, to straighten out his cut (it's on an angle from side to side), and cover it over to make it neat. What would happen if I had to drop the transom by an 1" or so, and more of the lower unit was in the water? Just more drag, and a bit of a slower speed?
