2001 200hp yamaha hpdi

I am having a problem with 1 of my motors I have 2 Yamaha 200 HPDI 2001.
It started with surging and now it only idles very rough, and when I try to give it more throttle it shuts down.I have replaced all of the fuel filters & water separators.Any ideas where to look next would be great I am lost.

have you checked for water/junk in the vapor separator? the service manual has a ton of things you need to check, get a manual and do a step by step inspection.

Yes I have replaced the vst filter in the vapor separator. I have look at all the filters.
still no good. I am stumped.
